Aluminum is pitted...some pretty bad...

I'm replacing the floor on my 16' alumacraft freshwater fishing boat. I took out some of the sprayed in foam in the back and noticed that some of the aluminum was pitted pretty bad. Several are pretty good sized pin holes...What would've caused this? The foam was soaked...was there some chemical reaction between the foam/water/aluminum? What's the best way to fix this? My dad suggested more holes and a deep lake :(...I was thinking of taking some 3M marine adhesive and covering the "infected" areas and then taking some 16ga aluminum and covering the adhesive...with some additional rivets through both for a mechanical joint....bad idea?
