motor not running well

i took my 16ft ski/bass rig out 2 week's ago . as i was running out the old gas and oil mix out . the motor just started to act up badly . i did have a hard time getting it restarted . but my main question here is why is it hard to get the motor to stay running . i was told my main battery isnt holding charge . of course i was told the rig has an on board generator to recharge the battery . well the battery doesnt last but maybe an hr or 2 . can anyone give some input to this . here is the info i have 1962 arkansas travler runabout (ski/bass) outboard 40hp johnson electromatic ...maybe someone can shed some light on this and explain to me the problem .
